Remove xWorkflows Dependency #28

This PR removes the xWorkflows dependency in favor or using "plain old Python classes. Additional changes in this PR include:

General cleanup of docstrings and the README.
New -a CLI option to run all processing steps.
Removed unused model classes
Added CLI tests to github actions CI

resolves #26
