This issue may be caused by backends "normalization" of paths on Windows, notably down-casing, that seem to result in paths syntactically different (but semantically equivalent) from the paths expected by VSCode.

Confirmed. E.g.

GNU Prolog: paths are relative
SWI-Prolog: paths are absolute
SICStus Prolog: paths are absolute
