4 years ago I've also noticed that founder, enhancer and reformation beliefs that are supposed to give yields to the holy city don't work, presumable cause there's no holy city to speak of. For example, in my game I'm not getting instant yields for city conquering from Hero Worship and Crusader Spirit. I'm also not getting yields per turn from Dioceses (+2 gold and GAP per foreign city following my religion).
And yes, I've used IGE to cheat the reformation wonder in, so at least I got that :)

Jakarta was the Holy City for Hinduism. I captured it and since I didn't have my own religion, I became the head of Hinduism. However, at some point I noticed that Jakarta's Holy City tag had gone missing, which meant I couldn't reform the religion. Most unfortunate.
Just an example of how it should look like when hovering over a Holy City. Note that that tag isn't there for Jakarta despite the religion overview stating it should be there.
