My mistake, sorry about that.
Alright I have logs, screenshots, savegames. I see that it's the "Population in Occupied Cities" which seems to be off by 2 decimal places. See comparison screenshots between no Community Patch and Community Patch only 3.8.1. In Game Editor was used in both circumstances to capture a rival civs 1-population capital. On a large map in the vanilla game plus IGE, I suffer 1.34 unhappiness from population in occupied cities. But on a large map in Community Patch Only (v.3.8.1) only suffering 0.01 unhappiness from population in occupied cities. Courthouse does remove the penalties correctly, I've found. Vanilla game:

4. Describe the Issue
I don't know exactly what's going on, but it feels like when you annex an occupied city, it doesn't apply any happiness penalties. But once you build a courthouse, it applies them.
