This can happen if the signallights are not exact placed in the surface of the signalplate. OR is very exact with this mesure. MSTS is much more tolerant, he shows lights witch are place 2 cm inside of the Signalplate
In the sigcfg.dat, the Line "Position" define the position of the Light related to the Pivotpoint of the signalshape: SignalType ( "ChLStreckenausfSignal"
SignalFnType ( Normal )
SignalLightTex ( "ltex" )
SignalLights ( 2
SignalLight ( 0 "Green Light"
Position ( 0 0.76 0 )
Radius ( 0.11 )
The last valour in the Line Position "0" define the Position of the light in the direction of the track. positive Valours move the lights in direction to the Engine If you can find the signal in the sigcfg.dat you can try to move this signallights.

I just read your comment to the a.m. problem. Can you imagine that the problem described in this topic 'http://www.elvastower.com/forums/index.php?/topic/24675-lack-of-semaphore-shape/' may also be the cause of the a.m. problem...only the other way round ?
