I noticed that Faralda didn't have the 6 apprentice level destruction spells from Apocalypse (Creeping Cold, Fracture, Dragon's Teeth, Inferno, Rift Bolt, Thundercrack). I re-leveled her list using Apocalypse's debug function, and even tried the "cheat" vendor by the lady stone who carries all Apocalypse spells - they simply don't appear to exist in the game. When you search the spell names in the console, the books still show up, they just don't seem like they're allowed to spawn due to some conflict.
No other spells seem to be affected thus far, only those 6 apprentice destruction ones.
