Update hook scripts

Updated the scripts that run behind the scenes:

• user gives input answers to cookiecutter.json
• pre_gen_project.py runs and validates inputs (email, repo name, email name)
• files are templated
• post_gen_project.py runs
  • initialises the git repo
  • checks out main
  • does initial commit
  • tags it
  • removes RTD files if RTD not specified

The main change in content from MolSSI's is checking out main, since it just seems easier to settle on one convention.
