Thanks. Your PDF (converted from SVG) had some glitches and while working on it, I combined it with the original. I kept the top-down organization of the original but use your approach of connecting to the core and also put Universe and AtomGroup near the "surface" and the user interface.

I also hinted at the fact that some geometry computation uses OpenMP — a fact that we forgot to mention in the paper. It's not crucial but if anyone (@richardjgowers?) feels strongly about it, add a PR.
