Was wondering if you could support extra columns in the inpuit file which designate samples as NTC, PTC and PASS and FAIL.
The idea is that PTC and NTC should be analysed like any other sample, but NOT take part in pan-genome and phylohgemonics (ie. group analysis)
And after examination of results, you could go back and mark some as PASS and FAIL so that onmly PASS samples are used in the updated second roung.
