I have check and all replacements are fine, and they do not require PCB changes...
TLDR;
Problematic parts/Parts to give special attention to:
Row 55 - Thumbwheels Row 63 - 4G modem connectors. I see you have the MM60-52B1-E1-R650 connectors, but I don't see the part for the latch end. Is it there? It is necessary, or else the modems won't hold in place. I am also having great difficulty sourcing these at the moment.
Trying to place the order now, with the following further substitutions required. Please double-check the substitutions:
Row 22 - SZMM3Z24VT1GX from Mouser Row 79 - possible footprint/package change - https://au.mouser.com/ProductDetail/NXP-Semiconductors/PCF8563TS-4118?qs=LOCUfHb8d9ugg%2FdJSyv6Ig%3D%3D Row 83 - https://au.mouser.com/ProductDetail/ABRACON/ABS05-32.768kHz-7-T?qs=XAiT9M5g4x%252BdZqLQfRhFYw%3D%3D
Parts on hand with me here that I am including in a separate package for you:
Row 22 - MM3Z24 zener diode x 1 Row 55 - 10mm 50K POT thumbwheel x 1 so that you can confirm fit and function, the case I can't source more immediately. Row 60 - Gameboy D-PADs x 8 kits Row 61 - Gameboy buttons x 8 kits (If we still have 4 buttons, you will need to ransack 2 kits to make each single kit) Row 63 - 4G Modem PCI Exp Mini Female connector Row 63a - Card latch MM60-EZH0390B5-R850 x 1 and lower profile ones that might be too low x4

Digikey and Mouser orders are in:
20220409-Mouser_Order_25121893.pdf 75264465.xlsx
Working on the rest now.
They are all shipping to me first, and I will forward as one big tracked parcel to you once they arrive.
And the other two orders have been placed:
20220409-win-source_order_258673.pdf
The Chip1Stop one has only the SIM/microSD connectors, so no PDF summary of that one.
For the two remaining parts...
For the thumbwheels, these look feasible:

Please let me know if you think they will be ok.
The 4G modem bay connectors will then be the last thing left unsolved.
For the 4G modem bays, I think these should be ok. Please check:

We would use ones that are quite high, to leave as much clearance as you need under the modem module when inserted. For example, we can use the 7mm PCB centre-line clearance.
The tricky bit is that I can't see exact matching latches of the correct height. One solution is to put matching hole-throughs in the PCB, so that we can just put bushes and use screws to hold the modules in place once inserted.
This issue is to track the parts shortage induced changes / solutions. Items not listed below are in-stock at digikey at the time of writing.
