Harmonize the APCEMM build instructions #14

This PR addresses the fact that the example scripts were contradictory with the README regarding where APCEMM should be built.

This is done in two commits:

  1. The first commit changes the example scripts to build APCEMM in a build folder. It also runs APCEMM from the same folder.
  2. The second commit fixes what I believe to be a mistake in the README, as well as adding some clarification.
