population_template: Fix multi-contrast registration #3018

Errors in refactoring in cd339306dda6f992207038901518f56651116d1b as part of #2678.

Python script tests do not currently include multi-contrast registration, nor do they include the "robust mass" initial alignment option. I will need to add some; some should go with #2916, others I will need to decide whether I'm going to take on #2800.
