Minor fixes and changes. (I think)

Description

Most of the changes are to mtpy.core, mtpy.imaging, mtpy.usgs, mtpy.gui and documentation

Motivation and Context

fixes minor bugs

How Has This Been Tested?

Test ran fine last time I tried them. But should check again.
