Well, I like (❤️ actually) the current one way more – it has some character in it. It's also greatly readable when in the Dock when icons are quite small there.
Probably you're right, bigger logo = better readability at smaller sizes, but (maybe I'm influenced by current trends) I definitely prefer flat over 3D. It also integrates better with the look of the other icons on the Dock (which was my original point here). Something in-between that could work is a slightly embossed or engraved variant, or some shading that emphasizes contrast to better see shapes when the icon is small.
I was just wondering how MacDown would look dressed up for macOS 12.x+, so I made an updated version of the classic icon: it's basically the same, but in the new standard shape, size and shadow. If you're interested, here it is: MacDown.zip
