Fix warnings, small refactorings, and general cleanup #324

Fixed some warnings caused by the hierarchy feature in the GUI (more cleanup needed)
Added missing short primitive to ontology and removed unsupported hasDefiningClass object property from FamixOntology
Switched RelationManager list to map just like in ConceptManager
Fixed missing update to key in the map of ConceptManager after renaming of Concept
Removed unused code and simplified syntax in several places
