Use relative path in annotation.json

When annotations are generated we are recording full path to the files. It would be better to have only relative paths to project root and then set the project root later only when necessary. This would allow us to move the file around together with the project without breaking links.

Hmm, actually we are already using relative paths in the annotations :)
