For special characters, is there a different way to encode?

I know for the £ we found that we could just type £ without any sort of special encoding, but I am a little worried how things like the degree symbol ° will translate when we put it into TAPAS. We may come across others as well.

Is this just a case of trial and error with TAPAS? I didn't find anything in the TEI guidelines, but I could be searching wrong.

Yes, I think this will be a case of trial and error with TAPAS. It would be helpful to keep track of those that you want to make sure to check so that when you upload to TAPAS you know what to look for. You can list them in this thread.
