Thanks @michoug.. But why are we doing Prodigal/KofamScan ? What is the purpose here?

I want to compare the samples functionally and see if the MAGs that we will get (especially Eukaryotic) will possess the same "main" functions or will be missing some key ones, which may be indicating of binning issues and such

I like your thinking, but I think we have to pragmatic about certain things.

the Binning and analyses method I will run here using the coassemblies you made will already do this
we could have done this as the MAG level, and treated the full assembly as a MAG to compare
this is the comparative genomics analyses that @Mass23 is planning on doing anyways
