This is Takaaki Nishioka. I am the previous PI of MassBank.jp project. We registered the JP data on MassBank. Thank you for raising the question of the wrong decimal point of the m/z values on the JP data.
Several moths ago, we also recognized the problem that you pointed out.
However, we have refrained from making any changes on the data, because the mass spectral data collected on MassBank are experimental data. We cannot do anything on the data without confirming the contributors of the mass spectra and without their permissions.
The original spectral data of the JP data were analyzed and collected by the members of the Mass Spectrometry Society of Japan (MSSJ). MSSJ published the data as a book with a title of "Collection of Mass Spectral Data" on 1998. The book has a supplementary CD-ROM that recorded all the data in the book. We prepared the JP data by converting the CD-ROM data into the MassBank record format. At that time, we did not check the decimal point of the CD-ROM data.
This time, we checked the CD-ROM data and found that some of the CD-ROM data have incorrect decimal point in the m/z values. Some EI-MS spectra recorded multiply charged ions. As an example, the doubly charged molecular ion, M*++, of a substance with the molecular mass 271 should have the m/z, 271/2 = 135.5. CD-ROM data has the m/z of 1355 instead. That is, the decimal point was missing in some of the CD-ROM data.
We met Professor Takae Takeuchi at Nara Wimen's University in Nara, Japan, who was one of the editors of the book. She showed us the manuscript of the mass spectral data for the book. In the manuscript, all the m/z values have the correct decimal point. The manuscript was used for the input data preparing CD-ROM. The manuscript was sent to a company that manually input the data for the preparation of the CD-ROM. She said that none of the editors of the book checked the decimal point of the data in the CD-ROM. Now we proposed MSSJ to correct the JP data on MassBank. Next month our proposal will be accepted by MSSJ. We will provide the correct JP data by the end of 2018 under the permission of Professor Kimito Funatsu at the University of Tokyo who owns the copyright of the JP data.

I was wondering why my validator script didn't flag m/z=1355 Da peak form your example. Searching MoNA-export-GC-MS_Positive_Mode.sdf manually for "1355.0" revealed a couple of spectra for which this m/z is sensible and in fact corresponds to the molecular ion (UO000022, UO000023) but not the example you mentioned (M*++ of a substance with the molecular mass 271 Da). What is the ID of your example?

I am sorry that my example in the last email confused you. The example 1355 Da was not an real example, but an imaginal one to show you.
An real example is JP005065. Molecular mass of the compound is 299 Da. M*++ ion that was observed in the manuscript is m/z 149.5 but m/z 1495 on the database CD-ROM and MassBank record JP005065. In this spectral, other multiplly charged ions have correct m/z values: m/z 127.5 and 141.5.

Yes, my validator did report JP005065: M/z jump at m/z=1495.0 Da. Might it be possible that extra trailing zeros always indicate doubly-charged ions, for MSSJ data (so that my guess about left-over markers is correct)? It could be important to still keep this information then, somehow -- but of course in a less intrusive way.

Dear aparamon, Original CDR data help you detect and confirm the decimal error because the original m/z valued are nevert sorted. Problem is that the CDR is a supplemental data of a book. MSSJ and the book editors would like to share its copy not in public, but with those who work to correct the MassBank records. Dear sneumann-san,
I attached a total number of 104 corrected MSSJ spectra and the correction/deletion summary to this email. I download 12,379 JPrecords from GitHub on January 17, 2019. In the downloaded records, we found a total of 1,242 m/z values that have missing decimal points and 10 m/z values that are unusual m/z values such as m/z 11. We have corrected all of these errors in a total of 104 JP records. I am very sorry that it took more months than the expected for correcting the JP record. I will appreciate it very much if you could replace the correct JP records to the corresponding incorrect records on the Github master.
In 8 Februarly, 2019, MSSJ will have a board of directors meeting that will approve our proposal for seting up the MassBank.jp cloud server. If our proposal are approved, we will set up the new server on early April. In addition, I am very sorry that I fail to get a traveling grant for attending CompMS Workshops at @MetSoc conference 2019 in The Hague. I hope that the workshop will be successful.

Thank you for providing the corrected records. All of them have been added to the repository. Additionally we have implemented some automatic tests which flag errors in the sorting of the peak lists to detect this kind of problems during submission in the future.

Apparently, multiple MoNA GC/MS spectra have incorrect entries in MASS SPECTRAL PEAKS.

Spectrum window displays multiple peaks with m/z > 1000 Da, which is definitely out-of-range (molecule mass is 436.2438).
Closer examination reveals that MASS SPECTRAL PEAKS contains multiple entries which are out of order, and exceed the previous entry by factor of >10:
Luckily, all these should be easy to fix, by removing the extra trailing zeroes. (Were these markers of some sort the operator failed to remove before submitting, or OCR bugs?)
In attached list.txt is a list of all automatically-flagged suspicions records; more detailed information is available in log.txt.
Please note that there are some false positives due to rare strange ordering of MASS SPECTRAL PEAKS items: http://mona.fiehnlab.ucdavis.edu/spectra/display/JP011672 (what natsort?!)
However, only <400 records have non-conventional ordering, so it might be feasible to review them all.
