WARNINGS in build/check: documentation #318

Hi, we have a number of documentation issues:

Undocumented S4 classes (3)
Undocumented S4 methods (15)
* checking for code/documentation mismatches ... WARNING
Functions or methods with usage in documentation but not in code (2)
Codoc mismatches from documentation object (11)
Undocumented arguments in documentation (~18)
