Without doing some core OpenLayers modifications, I can't get WMTS to play nicely w/ non-900913 projections. What I have here is a removal of WMTS layer(s) when shifting to custom basemap and an alert if you try to add a WMTS layer in non-900913 land.
If you had a WMTS layer and you went to custom:
