It was a programming choise. The Key mapping to more than one button would slow
down the emulation speed.

I've just managed to trick the emulator into having the same key (9) as Up and
Button 2, by selecting Interface 2 as the emulated joystick and mapping "9" to
Button 2.
It doesn't seem to slow down emulation, is there any other reason why this is
not officially allowed?

Indeed, you can not map two different buttons (e.g. 1 and 2) to the same key
(e.g. key G), but this rule does not apply to joystick and joypad used as
joystick.
You can map the movements of the joystick and joypad used as joystick also to
buttons.
