The batch files look to be for the Genesis emu instead of FCEU.

Correct, these are leftovers from Genesis Plus GX PS3 - which initially carried 
the buildtools. It became necessary to have these buildtools available for all 
emus after signing became a necessity, so they were quickly included in all 
emus. The buildtools are PSL1GHT-based. I thought at first to delete the make 
scripts inside the buildtools directory but didn't think it was really 
important. They are only there for reference, and will be deleted shortly.
