What is the expected output?

What do you see instead?

We only show the region byte for non-standard regions such as 
French/Australia/Brazil
regions.

also is there anything special I need to setup for making a N64 rom GCM?
i've tried loading burnt discs with the extracted exp-n64v2 emulator that 
contains
the zelda2p.n64 but it says failed everytime, do I need to add a banner? also 
could a
N64 rom GCM by ran through SD-Boot or would it fail as it checks for the disc 
with
the actual drive?
GC Bootable disc GUI 0.1.2 RC3 and GameCube ISO Creator
version 1.00 produce different looking GCM's but GameCube ISO Creator
version 1.00 seems to have the correct filesystem that properly resembles a 
retail game.

Europe (RegionByte) means that it's a derivitive of the PAL format, for example,
France, Germany, etc, it's there so you can tell what specific region byte it 
is.

As for the Gamecube N64 emulator questions, please direct them elsewhere, all I 
can
say is that you need to use GC-Tool to inject the .z64.

The Gamecube N64 emulator gcm I have burnt to a disc works i'm not wanting to 
inject
roms as I already I have one with mario kart and super mario 64, i'm asking why 
these
discs can't be reused with cube64 so it just loads the zelda2p.n64 off the disc 
atm
it fails to read it off the disc.

No, you can't. You can only use the original disc from zelda collectors edition 
(OOT
and MM), and zelda bonus disc (OOT and OOTMQ).

So how do I go about making discs for use with Cube64? do I make a GCM from 
scratch
and place any rom in the root folder and leave the GAME ID, Game name, Company 
ID and
region info and banner blank? what tool do I need to use as GC Bootable disc GUI
0.1.2 RC3 and GameCube ISO Creator version 1.00 produce GCM's with different 
filesystems.
Or are you saying Cube64 can only run original discs unless a mod chip is used? 
if so
the DVD option is useless to me, I was hoping, I could use DVD instead as SD 
stutters
with audio playback due to the slower read rate.

You've got it all wrong, just make a normal iso9660 disc and use it in cube64.
