Having it under /quake/ID1/PAK0.PAK makes it ready to use mods, for which you
would
use /quake/(mod)/(etc.)

It should be cool that should have a ingame mod select, maybe similar to the
Load of
the game..

I still can't figure out how to do this.
Putting the id1 folder in the apps/quake folder doesn't work, or in
<root>/Quake.
Where does this alternate path go?

The discussion here is about where we _could_ put the path for convenience,
currently
the only option is root:/ID1/PAK#.PAK

I really think that every homebrew ever made should allow for storing the data
where
you want. It's not something you see often, though.
