OK, I can leave contents of user-filled folder (clink, DosBox, ...) And will in the
next ConEmu release.
But I don't know way "not to overwrite" launcher ini file. Seems it can't be modified
by user, because it is a part of installed application and must be updated if developer/releaser
made modifications in it!
Why do you trying to change it? All environment modifications can be set up in ConEmu.xml.

I'm migrating from PStart to PortableApps.com. I was looking for a way to set environment
variables for ConEmu itself and thus for all tasks I start in or from ConEmu. If there
is a way to do this in ConEmu then I'm not aware of it.

So, you are using PortableApps platform for running your tools (and ConEmu)?
But how you update ConEmu?
It was submitted to PortableApps long ago, but seems to me still not accepted event
to public 'beta' application list.
Current ConEmu installer will not clear userfolders anymore.
And one more thing. You can use ConEmu automatic update (with 7z package) with PortableApps
installation too. And that method will not reset your launcher ini file...
