Issue 16 updatedocs #29

I believe changes in this branch fixes the outstanding issues in PR #21 and #24 and has updated documentation with the latest changes including the ones suggested by Grace in last meeting. Please check out this branch and rebuild the documentation for yourselves running the make github command from /docsrc directory. You should get no error or warnings!

it looks good to me and I can confirm that when I rebuild the html this all looks fine

great Grace @gredmond-mo once you have reviewed could you either approve and merge or following what was suggested in our meeting, approve and then assign to Zubair @zmaalick to merge into master!
