It seems i didn't understand you
when mouse is connected, it prevents keyboard and/or joystick from working. in joust on atari 5200, it prevents fire button/s from working, the player moves but does not fly. this happens in atari5200 and some arcade cores. maybe a core issue, maybe a mister issue.
edit: more specifically, mouse becomes the primary control device, instead of keyboard (or joystick).
Probably your mouse generates movement events even if it's not moved. Try another mouse.
having a mouse disables fire button. I will not switch my primary mouse. no way. removing the mouse works.
just mentioning this behaviour.
or joust (example game), the default atari 5200 controller mode, during first start, is mouse, instead of keyboard. even if you specify the keyboard controls, and/or remove mouse. keyboard starts working only after rebooting.
edit: mouse cant be connected at all to the mister, if you want keyboard control, for atari5200.
