On the Minimig core I noticed on shadow of the beast the game start non interlaced shows the high Res interlaced image and the drops back to non interlaced for the game, the scanlines don't return.
I tried a old backup from May this year and the scanline filters still work fine after switching. Update to the latest build and the missing scanlines start again
It also happens on Unreal for another example which displays a interlaced image with the intro music, when you start the game no scanlines.
If you pull up the OSD it's still stating a interlaced resolution even though it shouldn't
