This has also been reported for the following games: Battlezone - Rise of the Black Dogs (USA) Flying Dragon (USA)/(Europe) G.A.S.P!! In addition to Perfect Dark, Conker's Bad Fur Day, and Jet Force Gemini, similar audio issues seemingly also occur (albeit very rarely) in Goldeneye 007 and Blast Corps. These issues manifest very inconsistently and sporadically.
The other games listed by thoseposers have audio issues which manifest in different ways, and don't appear to be the same issue. I would suggest that these not all be lumped into a single issue.
I'd separate at least these out:
The Master Quest example in particular needs to be checked against real hardware to determine expected behavior - it's not a retail cartridge intended to be run on an N64.
Star Twins (Japan) also reported to have intermittent audio clicking/popping.

Some late Rare games exhibit slight cracks and pops in the sound in most places. It is most noticeable in Conker's Bad Fur Day and Perfect Dark, but also present in Jet Force Gemini.
In Conker's Bad Fur Day, it can be heard almost every time a character is talking during a cutscene. In Perfect Dark, you can hear them many of them while simply playing through the first level normally.
