I have BLASTed my data against the Megares database and got lots of hits corresponding to the beta-lactamase CTX gene. Since in most of the samples this gene was not expected to be found, I scanned the database and checked the sequences, and discovered that many of the CTX sequences in the database are not annotated as the CTX-M gene in any of the other databases, neither NCBI nor CARD (for example MEG_2430 in megares_database_v3.00). Although part of the sequences in the database do correspond to CTX-M, it's difficult to test them one by one and distinguish between them and the false positive sequences.
How would you recommend to address this issue?
