mincov and pad #108

ShortStack4 : options mincov and pad need to be tuned. mincov should be in units of rpm, not raw reads, in order to ensure consistent sensitivity across varying overall numbers of input reads. Pad should be optimized in some way.

mincov set to units of reads per million and default of 0.5 in f753f5d1ae7090d2d4095e809b93111ab2bb38e1
