I have this same issue on latest version 1.2.4. When I have "mark as read"
enabled, the message will be marked as read when I open the default SMS app,
yet a number "1" is still indicated on the test message icon. There's no way to
clear this "1" since no message is marked as unread in the SMS app.
I found the only way to clear this is to run a "Test Notification" and then
delete the message thread from "1234567890". Weird.
So I basically just left "mark as read" unchecked for now.

The same problem on Samsung Galaxy Note2-N7100.
There's a method to clear this "1": enter the SMS thread, click the new message.

Mine is doing it now too, after the recent upgrade to Jelly Bean :( Can't do
what others are saying they have done. How do you run test notification?

I have been having the same issue for nearly a week. I have a 1 notification in
messages. I have deleted all messages, cleared the cache, cleared all data for
the messaging app. I have also deleted the icon from my quick menu and re-added
it. I have turned device off and on. Short of re-installing a fresh version of
android I am completely stuck and the 1 message notification still remains. I'd
be interested to know how to run a test notifictation as mentioned above.

Go to settings - apps manager - all - "badgeprovider" and once it's open, clear
data and then the problem is fixed!

I noticed it happened this time when I had a new message then lost reception
while opening the message. SO maybe thats why it gets hung up because it lost
communication with the push system?? thanks ^^^^^^^^^

Is #7 a permanant fix? Because for me it keeps on coming back and I have to
clear the data in badge provider every time I receive a txt.

Building on lumuenob's response (#7), I disabled and re-enabled the messaging
app and this worked
settings > apps manager > all> messaging > disable. Then enable.

This happens on Samsung Galaxy Grand Duos GT-I9082 also. I update my system
every morning. This behaviour started a few days ago. The above fix did not
work. I used to simply restart the device but that should not have been the
solution. Finally I tried an application called "memory cleaner" by Gannicus.
That did it! I am going to keep a track of this and see if it is the easiest
fix.

this solution of clearing the data&cache of badgeprovider is not permanent,
clicking close on the next popup re-creates the problem. There should be an
extra variable to be cleared by the SMS Popup application.

This is my feed back after a week.
Clearing cache in badgeprovider did not do it for me. The memory cleaner that I
mentioned earlier does the job every time.

I had the same problem before with 1 notification always shown, but now I have
2 notifications showing. I have tried #7 above of clearing the data and with
restarting my S3, nothing I still have the notification of 2 unread messages on
the icon !!!!! Anybody still having the same problem ????

if its the "1" on top of the screen, it's for "line 1" for duos phones, i have
win grand duos. maybe this will help duos users

I have a Galaxy S2 and started having issue with message counter not resting.
Tried the 'Badgeprovider' trick but did not solve. After reboot or
disable/enable, message counter still not resetting . SOLVED: under
settings/developer options/application/ make sire 'do not keep' is NOT
checked. Mine was checked. Once unchecked everything works perfect. This
setting was also messing up other programs such as Dolphin browser and Roboform.

Delete all messages. If there are any important messages, then mark them as
"Locked". It worked for me. Samsung Galaxy Y Duos.
