This pull request is related to the variant parser and readme.md documentation for the prepare function. The code was altered so that ROI based predictions are parsed correctly and have no overlapping regions. This is a temporary fix until a better ROI based prediction scheme is thought of. The documentations was also updated to have better filenames in the examples to help new users.
