I edited the rest of the way through -- made a few minor fixes, added a lot of comments for @halx and @Steboss .

Also, @halx and @Steboss - can you start depositing a PDF in the repo when you deposit the paper? I haven't been able to compile successfully yet (and have limited time to troubleshoot) so it would be very helpful if I can just look at the figures (etc.) you've deposited. Right now I can't see any figures in the paper. :)

I second David comments. I have yet to find the time to re-install latex on my new machine, it would be easier for me to go through the tex files along with a pdf.
