Mod organizer popup never returns focus to the game window

The problem:

When creating a shortcut to a modded game and launching from it, mo2 pops a window saying it’s waiting to exit or cancel. This window has focus, and when the game starts (like Skyrim) it never gives that window focus.

This has a few problems: with a controller only setup like living room PC you can’t actually play the game unless you have a mouse to click away or keyboard to alt tab. Furthermore when streaming through in home streaming with Steam, the pop up prevents you from actually playing the modded game as only this window will show.

Steps to reproduce the behavior:

Download and install Nolvus mod pack. Create a shortcut to play the game. Start the shortcut through steam with controller only. Note that you can’t play the game now, you must use a keyboard or mouse to focus the game.
