As it stands, I try to write short but descriptive READMEs for the following directories:

Biochemistry
Biochemistry/Structures
Biochemistry/Aliases
Scripts
Scripts/Biochemistry
Scripts/Structures
Scripts/Thermodynamics
Scripts/Curation
Scripts/Statistics
Solr

I also wrote:

Biochemistry/COMPOUNDS.md
Biochemistry/REACTIONS.md

to describe the fields in the database.

This isn't complete, but its rather comprehensive in my opinion, so I'm merging for now
