Adjusting protons for 3 reactions #73

This is one of the last things I had to finalize in code, which was the addition/removal of protons if necessary, before finishing the merger of compounds.

Three reactions had a status, after the recent updates, wherein only protons were the missing imbalance.

Did this one fail because of the same rounding error in validation?

There's an issue in the bug counts. I need to fix tracking repo but I'm merging for now
