Merging reactions #80

Code for transforming a reaction string into the bare essentials required for matching reactions, protons not included in a match except for when considering transporters.

First run found one reaction that should've been marked obsolete and added a few more links.

Will follow this up with a draft of the code for merging compounds.

I should also note that some of the new links occur because reaction direction is defaulted to reversible during matching, which is appropriate because reversibility is now better captured in templates.
