First pass for merging ObjectAPI from KBase to ProbModelSEED #138

@cshenry This all seems fine, and I can easily test the changes in ProbModelSEED's development environment, but I'd like it if you can eye-ball the list of changes and see if anything jumps out, because we don't have an extensive list of tests in PMS like we do in KBase.

I'm closing this PR, it'll over-write several changes made over the course of the year, so I'll have to take a closer look
