RNAsik wants to reuse previously generated referenced, all located in refFiles directory. For the same model organism I typically can do -refFiles /path/to/refFiles/directory . This will speed things up. However STAR indecies at least are bound to STAR's version. So there are a couple of things that RNAsik should do:
somehow label index directory with STAR version, either "quitely" in some .indexVersion file for internal RNAsik use only. OR be upfront about it and simply attach STAR version onto .starIdx directory name.
