I'm a student and new to transcriptomic analyses. I used infer_experiment to verify the strandness of my paired-end RNA-Seq dataset but I can't figure out the meaning of the results regarding fr-unstranded, fr-firststrand, or fr-secondstrand for subsequent transcript assembly using Scallop.
This is PairEnd Data
Fraction of reads failed to determine: 0.1428
Fraction of reads explained by "1++,1--,2+-,2-+": 0.0090
Fraction of reads explained by "1+-,1-+,2++,2--": 0.8482
I found out that when the majority of reads are explained by "1+-,1-+,2++,2--", it means that the dataset is fr-firststrand, is that right?
