Here's what I came up with. Let me know if this is inline with what you were thinking. Also let me know if the formatting works (don't think I've ever written a chose your own adventure story before).
While clearing away an area of dense vegetation on
1 - Very interesting. Tell them to proceed with caution.
2 - Not right now, we have other priorities. Leave the structure alone and have a construction team fence off the area. Perhaps we'll revisit this site later.
3 - I've had enough of these strange alien sites. Bulldoze it or blast it to pieces, but either way keep clearing that jungle.
If 1... The archaeology team on
If 2... Your archaeology team begrudgingly acknowledges your orders and the construction team begins erecting the fence. Sadly they return to other projects.
If 3... Our demolition team reports that the alien facility has been destroyed. Someone shot a video of the extraordinary explosion which has gone viral and now exploding alien ruins are now a meme. Hopefully no one starts blowing up government buildings.
Sometime later….
If 1… The alien temple we explored on
1a - Do it. We owe it to our citizens.
1b - Unfortunately we live in tough times and the galaxy is a harsh and unforgiving place. Tell our citizens that we tried to reverse this affect but we were unable.
If 2… A group of xeno-archaeology students on
2a - No, let them go, let's see if they make it back alive.
2b - Students? Really? I swear you can’t make this stuff up. Sigh. We’d better go get them. Make sure to make an example of them once they're in custody. Then do us all a favor and electrify that fence.
2c - Of course, go get them and bring them home. Report back if they've found anything useful.
2a success (they survive) or 2c – The students have discovered new uses for local building materials, but at the same time have become infected with some strange biological agent. Do we…
2aSuccess/2c 1 – Treat them for this new disease and then quarantine them. In a prison.
2aSuccess/2c 2 – Treat them and let them go. Expel them from the university while you’re at it.
2a failure (they don’t return) - nothing happens.

I can follow your formatting reasonably well, but there are a couple of technical restrictions that mean parts of this won't be usable as-is:
So with that in mind, here is a suggestion for presenting the first part of your writing (feel free to deviate from this if I've made things confusing, this is just a suggestion):

You did a good job at it. We might need to make changes to some text as I code the event because I can change my mind on a particular point or something can't be achieved because of modding restrictions but that's a really good start. Thanks for having take the time to do it. :)
This event will be based on the Stargate SG-1 episode named Brief Candle. I'm going to code it but some help from a writer to get a better story could be good. :)
This is what I plan to do so far. The structure might change a bit as I'm not fully sure how I will do some parts of it.
When removing a forest or jungle tile blocker, you have a small chance of seeing a temple appear on this tile. You can chose to whether destroy it, study it or leave it untouched (It will give some small tile bonus). Depending on your ethos, you might not get all the possibilities (A spiritualist empire would not be allowed to destroy it for example).
If you chose to destroy it, nothing else happens. It will just cost you some energy to do it. If you chose to leave it, you will discover later what it's real capabilities are. If you chose to study it, you will discover a part of what it can really do.
The temple will be the source of a bonus but also of a penalty. First, it will give you a quite good bonus to happiness and to productivity. This is what you will discover if you study the temple. You will get the bonus as soon as the study is completed. If you don't study it, it will take some month to discover this effect. The penalty will be quite... problematic. It will make your population infertile. So you will not be able to produce new population on the planet. And on top of that, there is a risk that a pop die every X months. So if you want to maintain a good population on this planet, you will have to allow migration or move pop yourself by resettlement. If this is possible in term of code, I will make it impossible to move population FROM the planet with the temple (Whether by migration or resettlement) so you should be able to only move pops TO the planet.
When you discover the penalty (After a longer time period than the bonus discovery), you will be offered the possibility to destroy the temple for a greater cost than if you decided to destroy it at first (Because you will also have to cure your population). The offered bonus should be interesting enough to give you a real incentive to keep the temple even if it's costing in term of population.
