Improve the documentation

• [ ] A smallish ECF sample with different resolution scans
• [ ] Show how to load it and run, and how to remove weird scans
• [x] More docs on how the main objects / classes work

We added a ton of documentation on the primary classes themselves. But we def need more examples on using them, and a proper vignette.
