After some testing this does not appear to be caused by MV. I created a world using pure bukkit methods and the spawn was 0, 0, 0.
I opened a ticket for spigot. https://hub.spigotmc.org/jira/browse/SPIGOT-1285 Closing this since we are not at fault here.
The spawn location of our default overworld seems to be kept intact when first imported into MV. All other worlds seem to always have a spawn of 0, 0, 0. I suspect this is a bug.
