I don't recall if we ever figured out just what caused the ferry blocking properties here, and my own attempts just now haven't turned up anything obvious.
Edit: Dusktrooper bridge has "BridgeObstruction" property set to "True" for all pieces. Haven't found out why the Pont Neuf Street doesn't work, but it Road counterpart does. Both have that property set to "False" for the repeat piece.
Testing on my end shows Pont Neuf Road also blocks ferries even at appropriate height levels, despite earlier reports. All custom bridges tested so far possess blocking properties.
A post from 2011 by smoncrie sheds light on this. It seems that the value of the BridgeObstruction property (True or False) is irrelevant, and the mere presence of this property causes the obstruction. Removing the property from parts of the JRJ Krummbach Bridge allowed ferries to pass.
We'll need to go through and set up at least one piece in each affected bridge to not have the BridgeObstruction property.
