This could be an interesting feature. Anyway, do you know that if you click on
the mouse pointer icon you will able to click to an windows below the
annotations?

Let see that you can have the some behaviour configuring the window manager to
put your preferred application above Ardesia. For furthermore info please try
to see the documentation of your preferred window manager.

It is possible see that exist a desktop area reserver in the screen for example
in
openbox are called desktop margins

In this way always the window don't hide the application in the margin. In this
way you can preserve to see and use for example your panel with Ardesia

Anyway, I think that your suggested task is very difficult to do in a cross
plattform way and then I think that this will be postponed depending on the
project luck.
A linux only feature can be done checking the window focus; help and new
committers are welcome!

This issue is closed as invalid Ardesia stay on the top if you want use program
then click on the mouse icon.
