Naming system documentation #7

A place for us to brainstorm a common naming system for the most common used files in the pipeline, and also a common directory structure for analyses results.

Closing this in favour of using the issue https://github.com/NBISweden/Earth-Biogenome-Project-pilot/issues/42 to discuss folder naming and structure, and then making a new pull request to implement the final decision.
