We suffer from snakemake issue 257. The current workaround is to avoid Python 3.5 and use 3.4 instead.

Require Snakemake >=3.9.0
That version contains two fixes that we need:

snakemake 3.9.0 has fixed this. bioconda packages are already available, so we just need to update the dependency.
