The germline filters can currently be configured to merge sequences that differ by at most a given number of edits. We have already changed the default to 0 for this (see #49), but it can be removed from the configuration entirely, and possibly from the germlinefilter script itself. It just doesn’t make sense to allow this when what we are looking for are explicitly alleles that do differ in just one position.
